Research Interests

1) Functional genomics of host response to infection with mycobacterial pathogens [Science Foundation Ireland, EU FP7 and the Department of Agriculture, Fisheries and Food].
This project involves the use of dense DNA microarrays and transcriptomics via next-generation sequencing to monitor gene expression across thousands of host genes simultaneously in response to . Additional studies include the use of quantitative real-time reverse transcriptase polymerase chain reaction (qRT-PCR) to validate up- and down-regulated genes identified from microarray studies. We are using these tools to investigate host response to Mycobacterium bovis antigens in vitro and in vivo to shed light on mechanisms governing the immune response to BTB. In addition, these studies are revealing genes and gene products that may form the basis of new tools for BTB diagnosis.

2) Functional genomics of host response to trypanosomiasis in susceptible and tolerant African cattle [Science Foundation Ireland and Wellcome Trust].
Trypanosomiasis or African sleeping sickness is caused by infection with trypanosomes, blood-borne, flagellate protozoans transmitted by tsetse flies in Sub-Saharan Africa. The disease affects humans and livestock and is endemic across more than one third of the African continent. Bovine trypanosomiasis is a major constraint on cattle production and agricultural development, costing economic losses of 3-5 billion dollars annually. We are using modern genomics to shed light on the phenomenon of trypanotolerance; the evolved resistance to trypanosome infection displayed by certain cattle breeds in West and Central Africa. cDNA microarrays, Affymetrix GeneChip® technology and ancillary functional genomics technologies are being used to pinpoint the genes and gene products contributing to resistance and susceptibility in key populations.

3) Studies of molecular genetic diversity in modern and ancient cattle, sheep and horses [Various].
This involves the use of hypervariable autosomal genetic markers such as SNPs, microsatellites, mitochondrial sequence haplotypes and Y chromosome haplotypes to study the genetic history and origins of domestic farm animals. The bulk of this work was carried out when I was a postdoctoral researcher in the Molecular Population Genetics Laboratory at TCD; however, we have continued some of this work at UCD.
Currently, we are using next-generation sequencing technology to study the genome of the extinct aurochs Bos primigenius and compare it to the genomes of modern domestic cattle. This work will help to identify genes and genomic regulatory sequences that have been subject to artificial selection during domestication and more recently due to intensive breeding for production traits. This work will also shed light on the neurological changes that have emerged in domestic animals due to selection for docility and other behavioural traits.

4) The molecular genetics of inherited ovine arthrogryposis (IOA) [Science Foundation Ireland].
In this project, reproductive technologies such as multiple ovulation and embryo transfer (MOET) and artificial insemination (AI) have been harnessed to produce a large pedigree of sheep segregating the gene for arthrogryposis a congential malformation causing musculoskeletal defects. A full genome scan using hypervariable microsatellites has identified a region of sheep chromosome 5 that contains the causative gene. This chromosomal segment is orthologous with a region of the human genome known to contain a defective gene that causes arthrogryposis multiplex congenita (AMC). We are currently using fine mapping approaches to refine the position of the arthrogryposis locus and comparative genomics to identify candidate genes.

5) Development of high-throughput genetic markers for beef traits using variation in genes subject to genomic imprinting [Department of Agriculture, Fisheries and Food].
Our group has recently obtained significant funding to study imprinted genes in cattle and the effect that variation at these genes has on growth and development in beef cattle. This project will use the imprinted gene knowledgebase available for human and mouse imprinted genes to identify genes that are also imprinted in the bovine genome. Genomic imprinting patterns for these genes will be investigated across different breeds and individuals, and their physiological roles with regard to growth and development in domestic cattle will be defined. A selected subset of these bovine imprinted genes will then be examined using DNA samples from a control non-beef population and DNA samples collected from animals representing two breeds of beef cattle (Charolais and Limousin), that have been performance-tested at the National Bull Performance Test Centre. Computational analyses will define unique alleles (haplotypes) for these genes and economically-relevant polymorphisms (ERPs) will be identified using quantitative genetic analyses in conjunction with performance data for growth, carcass and meat quality traits.

6) Macrophage systems biology applied to disease control: Mining genomics information of farm animals to generate new information on the genetic basis of phenotypes important to sustainable agriculture [European Union ¿ Seventh Framework Programme (FP7)].
This project will use functional, comparative genomics and in silico analyses to understand the biology underpinning, and genetic control of, variation in the outcomes of disease challenge. The objective of the research is specifically to understand the mechanisms of macrophage response to mycobacterial infection (bovine tuberculosis caused by Mycobacterium bovis and bovine paratuberculosis caused by Mycobacterium avium subsp. paratuberculosis) in cattle to develop molecular diagnostic tools to improve disease surveillance and to assist in selective improvement of breeding of cattle to control these diseases.
